I read on a school's website that they would wait for your new LSAT score if they were notified you were retaking it to make their decision. Does this rule generally apply even if you applied early?

This is correct - schools will wait to make a decision on your application if you notify them of your intention to re-take. This applies even if you applied early in the application season.

If you do notify all schools of your intention to re-take, make sure to follow through with it. Otherwise, it would be an awkward moment having to explain why you didn't end up re-taking in December.
