Hello, with respect to paragraph 3 of the passage, is it correct to interpret that paragraph as the AUTHOR speaking + providing possible explanations? (or how do we know it's about what the zoologists think?)

It's the author speaking there, SGD, and we know this because they don't attribute any of these positions to anyone else, as they had done in the early paragraphs ("zoologists first classified it..."; "some zoologists believed..."; etc.) This passage is basically "zoologists had these problems, and I have these answers."
